The story follows the protagonist, Hayato Kisaragi, who enrolls in the Little Garden, a prestigious academy where students are trained to become Slayers, individuals who pilot weapons called Hundred to fight against mysterious creatures known as Savage.

Hayato is initially considered a weakling due to his low compatibility with the Hundred, but he soon proves himself to be a formidable fighter with the help of his childhood friend, Emile Crossfode. As Hayato and Emile navigate the challenges of the Little Garden, they uncover dark secrets about the academy and the true nature of the Savage.
